Hi Mathi, did you do the upgrade by re-flashing with JetPack, or was the upgrade done by Ubuntu (either from the Unity GUI or apt dist-upgrade). Having Ubuntu do the upgrade will break the L4T BSP, so you need to have JetPack do it by re-flashing the device with the latest JetPack, which will install 16.04 on the device.
First, download JetPack 3.3 to your host PC. Then following the Developer Kit User Guide, connect the Jetson to your host PC with the provided micro-USB cable, enter your Jetson into Recovery mode, and run the JetPack application from your host PC.
So I should something like what I did in the beginning when I bought my TX1/TX2,
like I download the JetPack x.x on my host pc and follow the installation instructions.
If I do that, will get my target to be run again on 16.04 ?

Error: probing the target board failed.
Make sure the target board is connected through
micro-B USB port and is in recovery mode.
As I have mentioned before, the problem is TX2 board does not recognize the USB 3.0 and 2.0.
But at least I can see the lsusb:
