I don’t know what you did with the device so the only thing I can recommend is to re-flash the device.
I’m guessing some part of the filesystem was corrupted. Things like cutting power instead of proper shutdown can cause this. Was the system always shut down via proper shutdown command? If always shut down in the correct way, then it seems there is still some unknown filesystem error.
In the case of Nano dev kits, which do not have eMMC, and in which boot depends on the SD card, this might indicate the SD card had some sort of partial failure (in which case you might reinstall after trying to back up anything important).
