Nsight Eclipse Edition ptp-sync Error

I am using the Nsight Eclipse Edition for programming on a Jetson TK1 board.
Whenever it happens that the Jetson board freezes during debugging, the only way to get it back to life is resetting it. Sometimes it occurs that after this process the Nsight Eclipse will tell me that the object file ./ptp-sync/objects is empty and it can not synchronize the project.

The standard solution of removing the folder on the target device and removing the .ptp-sync folder on the host does not seem to work. (from eclipse wiki)

Has anyone found a working solution for this error yet?

Reviving thread because I am dead in the water with ptp-sync and therefore Nsight Eclipse for TX1 development.
