I was pretty sure that the pins can stay as NC. For confirmation, here is an example carrier board with some unconnected pins: Antmicro Jetson Baseboard. There might be something to change in the pinmux in terms of pull up and pull down resistors, but I am not sure and someone else might have to clarify that.
