If the original BSP can flash successfully but the custom-kernel BSP fails, then the issue is in the consistency of the custom kernel, modules, and initrd.

For a modified BSP, you can also refer to the “Bringing Up the Jetson Module for the initrd Flash Tool” section in the flashing guide. That flow separates the image generated from the modified BSP from the original BSP initrd flashing environment.
