Is there any general rule of thumb for apt packages that should not be updated when using a 3rd party carrier board? I tried holding the nvidia-l4t-kernel
package but the update still broke the USB ports.

please refer to developer guide, Over-The-Air Updates.
it checks the repository for packages, please revise the source.list
if you’re going to avoid updating from nvidia server.
Sort of related: If you have a non-development kit carrier board, then any package which updates a device tree would also need to be held back (the device tree controls routing of USB).
