Problem in installing GPU-HMMER with CUDA-4.0

Hi I am trying to install GPU-HMMER using cuda-4.0
But it is giving an error which say:
“alphabet.o: error : expected a token” and it terminates without building cuda_hmmsearch

can anybody help…
