We are designing a board with Jetson THOR. I would like to be sure that I can use PCIe X4 C5 on UPHY 8 to 11 and PCIe X4 C4 on UPHY 12 to 15. Is it possible to use it this way ?

No, it is not possible. Only the configuration on the table could be used.
Thank you for your answer. However in Excel file Jetson AGX Thor Pinmux config, it is possible to select a PCIE x4 (PEX4) on UPHY 12/15 and a PCIE x4 (PEX5) on UPHY 8/11. Is the pinmux file wrong ? We made a design with a PCIe SSD x4 on PEX4 and another PCIE x4 PEX5 link to a FPGA based on what was possible in that Excel file.

Pinmux does not represent all the functionality of UPHY lane switching.
It has other mechanism in software to control it. Other setting do not support what you want here.
Please always use the design guide as the baseline when designing a board.

No, as the table shown in the design guide. There is no 2 x4 usage on Thor.
