Upgrading from 12.10 to 13.04 will affect my previous configurations such as the NVidia kernel modules???

A mild guess on my part is yes. If you want to try that, make a complete backup of your system with CloneZilla or similar in case you want to go back if it doesn’t work to your expectations.
