FYI, only use “sudo ./apply_binaries” once (if you flash with JetPack/SDKM, then it does this for you). This adds drivers and other content to “Linux_for_Tegra/rootfs/” (prior to this it is purely Ubuntu without NVIDIA drivers). I would do this (if it is needed) prior to adding custom kernel and modules and device tree.
Btw, other than building the RT kernel (and perhaps patching if your source does not already have this), the install is no different than any other kernel install. I always advise keep the original kernel and device tree, install the new ones with slightly different names, and add a boot entry (perhaps available only by serial console) for that new entry (if you make the new one default, and something goes wrong, you could use serial console to pick the original). Most of the time new entries are easy with a copy of the original boot entry in “/boot/extlinux/extlinux.conf”, followed by an edit to that entry. Depending on what you are doing, this might be done for you in flash to some extent, but I doubt it will leave the original entry.

Can you compare lsmod between working environment and rt kernel? My guess is that you are still missing nvidia*.ko which can be cross compiled from nvidia_kernel_display_driver_source.tbz2. After compiling, you can copy nvidia-modeset.ko, nvidia.ko and nvidia-drm.ko modules to jetson device at path /lib/modules/5.10.104-rt63-tegra/extra/opensrc-disp; confirm that similar modules are also present for /lib/modules/5.10.104-tegra/extra/opensrc-disp.
You are right there is no extra under /lib/modules/5.10.104-rt63-tegra. Here are steps I follow to cross compiler nvidia kernel display driver.

The instruction in README.mdis not sufficient. Just wonder if Nvidia can share the instructions how the display driver is cross compiled on a host machine for a customized kernel inside Nvidia.
