Can PCIe interface(GEN4) of Jetson_AGX_Xavier connect reverse?

May I ask is there any reason you cannot follow the OEM design guide?

Because our PCIe Riser board is too small,
so need P/N lane reversal to improve layout routing.

Yes…lane polarity inversion works on Jetson-Xavier board’s Rx lanes… Please check whether the same is supported by the endpoint that you are going to connect to the slot.
