Is the storage mode of this module EMMC? Did the data enter eMMC storage via USB when I refreshed the firmware for him?

Orin does use eMMC, and flash via USB does update eMMC content. Part of that flash includes installing a device tree, which is part of the firmware.

I tried to find eMMC on the module but failed, I guess eMMC and CPU are together, or the two are integrated together

The Orin module itself should have the eMMC. There are other Jetsons (not Orin) which have SD card developer models, and those have the SD card socket on the module itself. I don’t think any carrier board has ever had eMMC.
