The default flash software is for the development kit. There are some options in it for variations, e.g., the eMMC model instead of the SD card model, but a third party carrier board will have a different device tree. The third party carrier board manufacturer would provide the board support package for that particular combination of Jetson module and carrier board (which would in turn be a minor variation of what the dev kit flash software has). You’ll have to use the software provided by that manufacturer. Dev kit software may be partially functional, but you’ll likely find non-working components when not flashed specifically to that carrier board (unless that carrier board layout is an exact match to the dev kit).
