I run into the problem that my doors and windows are lost in Omniverse.I am quite sure that all the geometry are not hidden.

What CAD software is the geometry from?
How did you export it? USD? FBX?
Are you using one of our connectors?
I would try to make sure you turn everything into a polymesh before exporting. Those doors and windows could be parametric objects that are not converting to simple polymeshes that Omniverse needs to read. Not sure on the software, but basically I mean you want to full “collapse” the geometry down to a basic mesh, first.
I use revit.
I just click on the “publish as a project” in the omniverse connector and then open the file in Omniverse USD Composer.
I don’t know what it means “collapse” to be in revit. Do you mean someting like merge or boolean Union? If so, I think revit cannot do this.
These doors and windows are “family” file in revit, which means the are ‘.rfa’ file which are modules pre-built to be loaded into the project file ‘.rvt’
Are you sure you’re using the latest version of Revit, the connector, and USD Composer?

Well can you check everything and give us all your version numbers. Then could you upload the Revit file here so we can take a look please.
Is there a possibility you have unknowingly used the Mappings options in the connector set to target Families? These could also be instance Families which you would have to enable in the connector.
